The Denso alternators are serviceable and you would not have to replace the whole unit. I had mine (D4D) and a friends done previously.

I had the chip from dieseltorque that plugged into the common rail, my vehicle would go into limp mode a lot, it created a dangerous situation with my family in the vehicle and that's when I removed it. I recently replaced the gearbox on my 2.7 with a 2nd hand one, it was an expensive excercise. If the D4D gearbox fitted I would have gone that route but as far as I know it doesnt fit, we looked at all the options. There is a cressida box that fits but apparently it does not last long.

How is it behaving?
What is the fuel consumption like?
Did the water injection reduce the heat the supercharger produces sufficiently?

To establish whether it is the chip or not, go to SAC and get a blank connector for about 50 bucks. This allows you to remove the chip and replace it with the blanking connector and you will be able to see the effect of removing the chip immediately.
